There are getting to be so many players in DeFi and some of the crypto ecosystem is chaotic, does The Algorand Foundation have any guidelines for transparency requirements? Are there any third party systems that verify transparency of where and how the funds in a DeFi company are spent and managed?

Your best bet would be to look to the specific company. The Algorand Foundation does have good information on Transparency and produces reports continuously. However, I believe those reports are limited to their own work, as opposed to specific projects in the ecosystem.
